I have had similar problems a few times vacuum filling cartridges. Basically
you lose part of the vacuum, don't realize it and only a little bit of ink
gets sucked into the cartridge. What I have done in those cases was to
bottom fill the chambers that didn't fill properly. There is a special
nozzle for the syringe to do this though. I would just add ink until you are
pushing it out the other end of the CIS tubing.

The other method using the same adapter would be to insert the tubing into
the bottle as normal then insert an empty syringe with the plunger all the
way down through the bottom and then pull the plunger out. This will pull
the ink into cartridge and then into the syringe. This is probably the
better way to go but if you don't have that little adapter I am not sure if
either method would work. Definitely not the second since you need it to get
a good seal.

If you can get a sharp needle for the syringe perhaps you can inject ink
through the bottom seal. If you can get enough ink into the cartridges to
get them printing (they don't have to be full) the system will fill up the
cartridges as you print. Don't worry about air in the lines it will clear up
as the system is used and should not cause problems during printing.
