Your story reminds me why I bought a copy of Ed Hamrick's VueScan scanner driver software. http://www.hamrick.com/vsm.html I've not used it for some time now, but when I was profiling my Nikon film scanner using an IT/8 target, VueScan was the best tool for driving the scanner - because it completely bypasses the vagaries of the Nikon scanner software, which you're never sure what it's doing and which had no clear way to set 'no colour adjustment'. The Nikon software also clipped shadows, I recall. Using VueScan (with Monaco EZColor), I was able to achieve very good profiles for my film scanner. So if the OEM scanner software is causing problems, consider using VueScan to drive your scanner.
