Years ago I scanned glass negs for our local museum on an old (but great!) AGFA 1200 SCSI scanner. It did not have a pullout tray for negs, and my results were similar to yours. I don't think there's as much density in the negs as you may think. i had to really work them over in the settings for the AGFA scanner and then again in Photoshop. This probably won't be easy:( Can't offer any advice about tray type scanners, never used one.
