Bob, I have a similar situation with my Sony DSC-R1. I shoot in raw, but when I upload to my computer with automatic delete from my camera, I find that I have uploaded only JPEG files. A check on my camera shows no files left on the card. However, I discovered by accident that if I connect to the computer again and run through the upload procedure a second time, this time the raw files show up. I have no explanation for this, but you may want to try uploading twice and seeing if this same happens with your D300.
