Rick,
I have had a SS120 and Silverfast since last May. I am not an expert
but perhaps I can answer some of your questions.
I highly recommend you visit Ian Lyons' Silverfast Tutorials at:
http://www.rgbnet.co.uk/ilyons/sf5_contents.htm
to make sure you have everything set up properly. This is much more
helpful than any of the Silverfast manuals.
There is also a helpful workflow article by George DeWolffe in the
latest issue of View Camera Magazine around scanning Polaroid P/N55
negatives with Silverfast and a Polaroid 45.
Also note that the Polacolor Insight is useful as well, at least for
B&W. It doesn't have all the bells and whistles but I found that
helpful starting out.
Basically the SS120 autofocus is on or off. As far as I know that is
the only control over it you have.
In the help file of Polacolor Insight it says:
"To reduce scanning time, the automatic focus function is normally
disabled. For normal scanning sizes and resolutions, this does not
degrade the image. When scanning small areas at high resolutions,
enabling autofocus may improve image sharpness."
