So i would need to buy some empty carts and fill it with MIS cleaning 
fluid. Then i would run a cleaning cycle to flush the ink?

Yes, that is what I'd do.  You might also want to print purge patterns until
the paper shows that the ink is out of the system.

Epson recommends to take the cartridges out when transporting the printer. Would it be ok if i spray some windex on the pad and take the cartridges out? Or is it better to leave the cartridges. I'm not sure i want to invest in buying some MIS empty cartridges at this point.

Elevation changes can cause cartridges that have been opened to leak.  I
think that is one reason they recommend taking the carts out.

There would still be ink in the heads.  I've flushed the heads on printers
and then transported them with no carts.  I try to have a piece of paper of
tape over the inlets to keep the dust out.  I wonder if one could find some
rubber tubing that fit the inlets, fill them with distilled water, and then
do a cleaning cycle.  That might clean out the heads enough, but I'm
speculating.

The lack of a chip would stop the printer from working.

What I saw an authorized Epson repair person do was take a syringe of water,
with a tube connecting it to an Epson printer head that he'd removed from
the printer.  He was able to squirt water straight through the head.  I
don't know what impact this might have on the head itself.

I'd get the UC-Base, not the cleaning fluid, as listed on this URL:
http://www.inksupply.com/accessory.cfm

 

If you have a persistant clog that need a cleaning fluid, dilute the base
1:1 with water.

Hi, perhaps you misread the Epson advice in the manual? Epson says 
always leave the cartridges INSTALLED for transporting.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
