Homebrew PCBs

This stuff is awesome, recommend it as well. I got some huge sheets
from American Science and Surplus, but I think they've run out now.

You can cut the stuff with scissors even while the copper is still on
it. (And, of course, after etching as well). Optical alignment after
etching does work quite well. A light table makes the process more
convenient. 

I put tape one sheet with a flap hanging loose, align the second
sheet, and then fix the second sheet in place with the loose flap of
tape. I then drill. It is no problem to separate the boards again
after you've done the drilling. 

Although I have not quite attempted the solder paste reflow procedure
yet, it has occurred to me that one could reflow SMD components on
both sides while the sides are separated and then put the sides back
together for the through-hole components.
