I had a similar problem with a DFX inport of a Cap Sense touch-pad to my PCB setup.
The cure?
The inhouse gerber was in inches & me using Metric mm. On correcting the PCB package export, everything worked just fine.
I'm not saying that this will cure your problem,
but is worth checking...(Rember the British Mars Rover? A Million Pound Rover destroyed because of the "inches vs mm" disparity)
