I use Roxio Jam, but it requires either separate files for the tracks, or SDII regions 
delimiting the tracks. I never get pops because I put a fade at the beginning and end of 
each track.

I have tried using Bias Peak for this, but it's harder to use than Logic + Jam. If you want 
one program to do this task though, Bias Peak may be it.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
