This might be something you already tried,
but isn't it something like;
first bounce the new processed track
(fades in arrange are non-destructive, you need to make them  
destructive)
then, give the new file another name?
Using "save as" command?
like
vocals.wav ----> vocals#01.wav

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
