There are three steps :

1. Applications Folder > Utilities Folder > Disk Utilities
   select your OSX disk and hit REPAIR PERMISSIONS

2. Applications Folder > Utilities Folder > Terminal
   sudo periodic daily
   sudo periodic weekly
   sudo periodic monthly

Each of these take 10 minutes or so. The terminal operations do the things 
that would normally occur at 3 am if you left your computer on 24/7 - which I 
almost never do.

3. If you have Diskwarrior, it might be a good idea to rebuild the disk 
directory too. 

4. (reboot for good measure. Supposedly unnecessary, but many installers 
require a reboot. And things do seem to change after reboots at times).

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
