I just got a mac pro, and I am re-installing all my plugs. However, I suspect 
many of them are PPC (G4-G5) rather than Universal Binary. Do you just 
install them anyway, then install the updates over them? It seems like it would be 
cleaner to install Universal binaries only.

You might maybe get a non-universal binary to work, but it's unlikely.
Yes, just use Universal binaries, most vendors have these now
available, so it's a matter of upgrading, or sending the vendors
emails forcing them to release a universal binary.

None of my plugs use the "update an existing file" approach, so I  
just did clean installs on all of them.  Authorization schemes, of  
course, vary greatly from plug to plug, so I'm still dealing with  
getting them all out of demo mode, but I don't think that has  
anything to do with the way they were installed.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
