Check this:

 C:\Users\[user name]\AppData\Local\VirtualStore\Program Files (x86)\QuadToneRIP\QuadTone .

I make a shortcut on the Desktop to get to these VirtualStore file locations.

When I use the creation tool, it creates a .quad file which I can then use to print with. I can save the underlying .qjidf file at any location of my choosing but where is the .quad file located?

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
