Struggle no more. The AM input you've been using is AC coupled. You want to use the VC 1 or VC 2 inputs, which are DC coupled.
Also, you need to turn the Gain knob down halfway or less. When you do this, you should no longer hear a tone coming out unless you're triggering an envelope. The UAP's gain is the sum of the VC inputs, the AM inputs, and the Gain knob. Turning the gain knob down will mean you should hear nothing unless you have a control voltage, like your envelope at the VC inputs.

A second and related concern is my inability to create an envelope that results in silence. I'm trying to do this by applying the envelope to the AM on the UAP/Xfader and when the envelope is through I can still hear the note droning on and not the silence I was hoping for.
