Koen,
you might need the latest v3.1.006 beta 34, there was a version that  
could go crazy with logic starting & stopping few times. it was  
discussed here (search archive) and has stopped with latest beta for me.

your sequences are not touched by the beta update usually, read the  
manual how to dump midi sysex, set a low tempo like 60BPM in logic  
and record the sysex dump to a midi track (no midi filters in logic  
activated though, read manual if you don't know how to check that).
