My two are synced permanently; I also use remote control so when I
switch banks on the master, the slave switches too. Otherwise, as long
as the master has Clock set to On the slave should start whenever you
hit run. Not much else involved.
At least mine always sync fine - and I've had four P3s synced the same
way. 
You don't have one of the user config options set to maybe 'continue'
by any chance? Sorry, can't remember the setting specifically... but I
expect Colin will be along with a grown-up suggestion soon anyway.

When you hit Func+Run, does the slave not recover then? This works
great for me with my drum machines and slave P3 meaning I can stop
them independently at any time but always start again in perfect sync.
