You can use the midi learn function in Reaktor 5, just click the icon that looks like a midi plug with an L inside. Or for any knob/button/slider/widget you want to control, open up the properties and edit the midi settings in the far right tab - cc/at/ note and midi routing can be set manually there. Or, if you want to go low-level, set up midi receivers and senders in your ensemble.
