Sure. But it is either all Reason=>BCR or all YourSelection=>BCR You
can't have Reason take over the BCR and you add a couple of things as
far as I know.

For YourSelection
De-select the BCR2000 in the preferences.
Add a new controller surface. 
In version 3 it is called "<other> Midi Controller Multichannel"

As Reason has probably taken over your BCR you will need to turn the
BCR off. If you are using the USB connection on the BCR, turning it
off will corrupt the Midi interface so you have to close Reason and
start it again.

Use the BCR factory preset "all controllers" or build a preset with
all the encoders and buttons as Continuous Controllers (CC) with
different Midi channels and/or CC numbers.

Right click on the control you are interested in and select "edit
remote override Mapping"
Select the "<other> Midi Controller Multichannel"
Tick the "Learn" check box and turn the encoder or press the button.
The control is now locked to the button/encoder on the BCR
