Hi, haven't used Cubase much since abe 5 so excuse me for any errors but I do recall Cubase having a great midi filter section.  

There is usually no reason to have program messages coming in unless you're recording them live. Can you just filter them out of all incoming data?

The trick is to find the simplest way to break that feedback loop. If you must send program change messages in (if you ARE using it live) do they really need to come out again? If not, filter them from all outgoing midi. 

Or the opposite, if you are only playing back recorded tracks, filter Prog Ch from all incoming midi. 

Should be able to do this within Cubase.
