To me this strongly suggests that these buttons (or the hardware controlling them) are defective.

In BC Manager's "Test hardware" mode you can also press buttons (and rotate knobs) manually (you don't even have to press "Start").
E.g. pressing any button should toggle the LEDs of ALL the buttons. This way you may be able to find out which buttons exactly are defective.

In which preset?
Remember that you should synchronize BC Manager's "temporary" (current) preset (also called "preset 0") with the BCR's temporary preset - one way or the other, literally!

Pink means that these buttons are being used as "special" keys (Edit, Store etc.). In this situation these buttons never send out any MIDI data: they just perform actions locally on the BCR.

The color changes to "normal" when you change the preset's "Function of function/preset keys" on the Settings tab in the Preset dialog box: then these buttons become "ordinary" (assignable) buttons.
(And again: don't forget to synchronize the BCR itself to any changes you make.)
