I'd guess that the following approach might work:
In Live, specify *two* control surfaces as MIDI inputs; let's say the
MCU, and the other "instant mapping" one. The MCU is assigned port
1, "instant mapping" port two. Now, in your BCR patch, set the "MCU
controls" to port one, the others ("instant mapping") to port two.
