the 'best' way is probably different for everybody.
i get the impression you are planning a lot of panels = $$$ if you
pay someone to drill them.
i always print out my panel designs (done in FrontPanelDesigner),
tape the paper to the panel, use a centre punch to mark where the
holes will be (this stops the drill from going walkabout).
remove the paper, drill the holes with a small bit to start - 3mm or
4mm. a drill stand is best, but ive used hand-drills and cordless
drills with no problems (except sore wrists).
after all the small holes are done , i drill them out to the
appropriate sizes (usually 6.5mm for minijacks and 8mm for pots).
best to leave the biggest holes til last - less chance of error.
finally give the holes a gentle reaming to clean off any sharp edges.
then you have to think about how to label the panels...but thats
another day.
