Ok, got it!

That would be a bug. (adding it to the (small) list of things that need
to be addressed)

Simple answer: make sure you're not on the Read Patches screen when you
use the Average command. Any other screen; not that one. (At least, until
the next version is out)

I have a hunch...

Once you select the first file to average (top popup), then the 2nd popup
is rebuilt, but using only files that "match" the one you've selected in the
top. The important thing here is: # of measurements.

If you select a 729 patch target in the top, then you'll only see other 729
patch targets in the bottom. 225 patches in the top? Only 225 patches are
listed in the bottom.
