Sam, in hindsight, it seems to me that the Mark II was a transition instrument in the sense that it came out as file standards were changing from E-SEQ to SMF. The Mark II, in its day, became upgradable to the Mark IIXG which had support for SMF.
With E-SEQ files, the tradition was to put notes and on/off pedals on channel 1 (or on channels 1+2 if the left- and right-hand parts were split). In this setup, the incremental pedal data was assigned to channel 3, hence HP mode.
My guess is that the idea of putting the incremental pedal data on a separate channel had something to do with the fact that a few early models of uprights did not support incremental pedal: MX100A&B, MX70/80 series, MX22, MX116, and MX500.
