pattern automated midi controller data to computer sequencer

Hello, 
I am currently having some problems recording patterns that I have 
made on the machindrum with MIDI controller automation. Typically, 
when recording in the studio I will use my computer sequencer and 
live controller recording for automation of the machinedrum. 

However, recently, machinedrum has become a welcome bedtime companion 
and I have composed numerous loops, etc. on the drum machine itself 
with numerous MIDI controller automations during the pattern (ex. 
delays and sample bit reductions modulating on a snare over the 
course of the pattern). My problem is that when I now attempt to 
bring this information into my sequencer the pattern will record but 
without the midi controller automation leaving it rather bland and 
lifeless. So basically the sequencer receives all the events (like 
bass drum, snare drum, etc.) but does not get the controller 
information going with these events (pan changes, etc.). 

However, if i press record and modulate these controllers manually, 
as I traditionally have done, the controller data will be recorded.

Why can I record controller data manually, or with the sequencer but 
am unable to use automated pattern programs?

How can I bring these patterns complete with controller information 
into sonar as MIDI data (not only events but the controller 
information that goes with these events). 

Any knowledge on how to accomplish this would be greatly appreciated.
