What I usually do is trigger the MD with the respective pattern\ufffds note. The 
only thing you have to be sure is that both machines are set to the same 
tempo. I had the same problem at first but then got used to work this way. 
The only problem is that it doesn\ufffdt change tempo with your master sequencer. 
But this way you can mute/unmute the MD from the master seq.
I finally discovered that my MD has noisy outputs as well (I only started 
using the sub outs a few time ago). I wanted to run the kick output alone 
for not triggering the compressor but the sound was distorted. Has anyone 
found a way to round this problem? (it sucks!)
