Yes, I have similar problems with Cubase or any hardware sequencer that I've tried. The problem seems to be that if the MD doesn't recieve midi clock for more than 3 seconds, it reverts back to the internal clock (even if you have set it to external sync), and then when it does recieve external midi clock and a start message, it will start a little late as it switches back to external sync. My solution has been to quickly start - stop - start Cubase (or whatever is the master clock), and then it always works.
