I'm not sure if this is what is happening to you but I found that if MIDI clock is coming out of the MD when I'm doing sysex transfers, the sysex packets get cut up and makes them invalid. Odd thing is if you press stop, the md still sends midi clock. you have to go to global and disable it. Once I did that I received just as many packets in my sysex app as the md said it was sending. So all was good at that point. If you're using some other source for clock that might be causing the issue to. It might be a normal thing or it might be a MD bug. but you can easily work around it.
