Vultures are circling alreadyŠ

Internal clock of MD is much more precise, definetly.
Remember that any slock coming from the computer will encounter latency
causes internally (not all softs are equal) and in the MIDI management (and
you can't do much against it, well, not much)

Timing and Cubase, interesting matterŠ ;)

Timing accurate is called Atari :D

One of the few things you can do save use the MD as the source of clocking
for everything is working on the MIDI set.

What is your MIDI interface? What's plugged on it ? do you have a lot of
things running in MIDI around your setup ?
Maybe MIDI timing can be bettered a littleŠ
