I used another Mac for updating the SidStation and that did worked OK.

I didn't use the Studio 4 with more than one synth on each port, but used a
little MIDI-interface from Opcode and connected the in and out directly to
the in and out (thru) of the SidStation. So I think the SidUpdater wants to
have direct contact with the SidStation. In my setup there is even a (AKAI)
MIDI patchbay inbetween the SidStation and the Studio4. (That's because I
have different gears that intercross (?) between eachother..)
