You could always program a pattern with your default patch.  Then each
new pattern starts with program change.  Or you could have a new kit
each time.  You could also use multi-mode on the virus and various
midi machines on the MD if you aren't using too many different sounds.
 I don't think it will stuff up the sound unless you are using too
many sounds.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
