Did you know that if you just pressed repeated the 'clear pattern' 
key strokes, it serves as an undo?

On the other hand, even knowing this I have accidentally deleted 
components of my patterns just from working too quickly. So I would 
like some kind of global setting, where you would get a warning when 
you attempted to clear something.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
