I’ve never heard of this behavior due to an SE update.
The SE update disk flips a couple of bits in the Parameter EEPROM ( this IC only holds settings like calibration of wheels, etc).
It does nothing else to the machine.
Emax (unlike some equipment like PC BIOS) cannot flash the main system / boot EPROM (27C32 / 27C64A) - there is no flashing circuit for this built in.
(this is why when adding a SCSI update, I sell the kit an NEW EMAX BOOT PROM is included which contains SCSI code in it).

Yes, If you boot from a NON-SE OS disk, SE is not read / detected, etc.
Therefore if you boot from an NON-SE disk (one you had before you updated, and it exhibits this behavior, the SE isn’t the cause (because it will not have loaded any OS / menu related to the SE feature).

If you have booted from your old floppy disk, and the behavior remains, I would not expect it to be a software issue.
This sounds more like something else happened to your Emax.
(perhaps it wasn’t properly grounded, and static electricity zapped it).
Then, perhaps the SCANNER CPU is faulty.
The SCANNER CPU is socketed location IC7. If you have another Emax available to you, you could see if the issue follows the IC.
Don’t put a good SCANNER in your problem Emax, take your possibly bad SCANNER and put it in a good Emax.
(your SCANNER won’t harm a good Emax (it would show the problem, but won’t harm the Emax board), but if there is any other problem with your board which makes a SCANNER go bad, you could kill the other Emax SCANNER if you put it in yours)
If that other Emax shows problem, then you have confirmed the chip is bad.
Then you would want to have your Emax checked out for other possible problem prior to getting a new chip installed.
If your chip in other Emax works OK, then the problem may lie elsewhere with some other chip(s) on the board.
The only other thing you could try regards SE update is running another SE update disk (a new one, as you can only use them once) if you really have belief those flipped bits caused a problem.
But I will restate again- I’ve never seen this behavior due to SE update. I HAVE seen / heard this behavior from a bad SCANNER CPU chip or faulty board.
You may also want to verify the blue power wire didn’t come loose from the Echip.
