I recommend keeping X and 9 on separate partitions. It solves problems like the above, and if you're regularly switching between the OS's, you can hold down option a startup to pick a boot partition. I usually keep a 9 partition on my OS X volume to use in Classic mode so the partition I boot 9 from for my audio stuff doesn't get boogered with any X stuff.
