This is not a problem. You can move AIFs and WAV files at will. The worst
thing that happens is that the EXS asks you to locate the new folder OR (and
this is very helpful) it will search for the files automatically and
reallocate the path. I use this feature all the time, so fire at will.
DISCLAIMER: I'm running on a Macintosh. If you are on a PC, you might want
to test this theory on a small scale. I can assure you that the feature
works beautifully on the Mac.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
