I get this as well. I also have a G5 (Dual 1.8ghz, 1gb), hooked up to 
an 828mkII (128sample buffer). Hopefully this will be fixed in Logic 
7...

I found a solution, reducing the problem of 90%: Activating EXS's Virtual Memory, putting 
the Disk Speed to "Slow" and the Hard Disk Recording Activity to "Extensive".

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
