May be you need to look at PLL settings and processor speed ...
The Bootloader assumes certain speed of core for communication correctly with UART, you you change this by enabling pll you will fail to communicate.

Subject: [lpc2000] Entering ISP mode from user code?

as explained in AN10356 and here:
  http://www.compuphase.com/lpc2100_isp.htm

for entering from user code to bootloader mode.

But after entering the user code what should be done?

The "LPC2000 Flash Utility" program from philips does
not give any response when entered isp mode from my
  code in LPC2138.

What am I missing? If so, what is the correct
  provedure?

  thanks..
