Since it does an auto detect only at startup, you need to make sure the unit is turned off, then plug everything in and then turn it back on. If you do this one pad at a time, just remember to turn off the unit before you plug anything new into it.

We're making progress! I hadn't switched off, so I did that, 
unplugged, plugged one in to tom1 and hallelujah it worked! However, 
it disappeared again when I plugged everything else in.

So I unplugged, switched off and on again, and again tom1 was fine. I 
plugged everything in one at a time, checking tom1 after each 
connection. It was fine until I plugged the snare in (the socket next 
to it), when it stopped working again. The only one I hadn't plugged 
in at this point was tom2.

Does this confirm the suspicion about a bad connection at the socket?
