I haven't experienced what you mention but try darkening the entire image with a new brightness/contrast adjustment layer. then fill that layer in with black (edit>fill...) and then paint the areas you want burnt down with white. I like to darken more than I need and control the burning with the transperancy setting of the brush that I'm using. (I never use the burn tool. I like the results from this method far better).
