MIS has an excellent section on their website about how to deal with
"clogs" in a CIS. Read it, follow it. Don't skip any steps, especially
those that deal with replacing the CIS carts with a new dye ink cart.
I'd bet that is going to solve your problems.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
