Ben...I was using the Polaroid version of this scanner (now sold) and had the same problem. Seems to me that Polariod or Silverfast (I can't remember which) offered a software/firmware upgrade on their website that fixed the problem. Maybe the Microtek or SilverFast websites have upgrades that may help. That said, I stopped using the glass holder, as it was a bear to keep clean (four surfaces!). I found if I used the regular holder and didn't tighten the top down snugly the film laid perfectly flat. This was with roll film.
