Having changed to an R2000, I now have a set of 3880 carts with K7 ink in
them. You can't drain them from the fill hole as it is in the middle of the
back of the cart and baffled. I then tried draining from the nozzle. That
worked to start but then doesn't want to let more ink out.

It is tedious at best, but doable. The secret is the priming hole at the
front face of the cartridge. Most of the cleaning is done by adding and
draining water through the priming hole at the rear, as you have been doing.
But, as you have found, a certain amount of ink will stubbornly remain. At
that point, continue adding water through the rear, shaking and draining,
but do the remainder of the draining (that which will not leave through the
rear) by drawing the water out through the priming hole with a hypodermic
syringe, sans needle. Depending on the totalitarianism level of the state in
which you live, you can get syringes at most any feed store. Be careful not
to buy single use syringes. With needle removed, the plastic tip of the
syringe should fit nicely into the priming hole, though you will have to
maintain pressure against the face of the cartridge, as you draw out the
water.
Final rinse is with a bit of the ink you intend to use. Drain and fill.
