I have the same issue with My M-Audio Axiom Pro keyboard. It has built in control surface tools too. It (Logic9) seems to drop the connection the faders during automation recording. Very frustrating. Only way I get around it is to keep moving the faders continuously a little to that it thinks there is constant action and keeps them connected. Then I have the annoying job of going back over the automation and cleaning up any little bumps or dips and excessive marker points. I have reported this to m-audio but but not got a response yet.. I wondered if there is some timeout setting somewhere but don't really know where. M-audio Axiom Pro comes with Hypercontrol which automatically makes the necessary connections so I can't help with your other problems sorry.
