I think you answered my question.

First, there was no ruler in the kit I bought so I have tried to improvise a work around with a guide. Does X-Rite still sell parts for this device? 

But the major problem could be in the second issue, i.e. lack of density change between the steps. I was trying to test the device with a random step wedge printed with a profile that does not produce a lot of contrast so the density difference between the steps is not great. But, I do not have any problem measuring with Mode = Patch.
