I think this may be being caused by a false triggering problem with the inputs on the PIC chip that converts the P3 DIN sync output to MIDI clock. Early production P3s used capacitors across the DIN sync lines to remove the noise I thought was causing mis-triggering, but it seems not to have been a total fix. It could be an internal problem with the PICs, since I've never been able to see any spurious pulses on a scope, and in some cases I was seeing more than one START or STOP message in a row, which it just isn't possible for the code to send... Anyway, I updated the PIC sync code to fix mis-triggering by double sampling the input pins. If you find the MIDI clock output on your sync jack is not reliable you can either get a replacement PIC from me, or just use MIDI clock on one of the main MIDI outputs.
