Thanks Mike, you were right there was something else sending MIDI clock that was causing the "doubling" Unfortunately however there isnt really any way of getting a proper sync. ....as far as I can see. I set up a simple kick on 1 on both Cubase and P3 in a simple 2 bar loop and the drift between the two make it unworkable. I am using Cubase4 but this shouldnt make that much difference.
