If you work with Mac try to find a Midi monitoring tool to see which Midi commands are sent between Host and Controller. Then look for a customize tool inside PT to assign the controls or otherwise adjust the BCR to fit the needs of PT plugins. I don't know if this possible in PT cause they normally cook thier own soup. But have a try. It depends in wich mode you are using the BCR (Native, Mackie Protocol,....).
