> First off, the USB modes are giving me issues. I want to be able to use the BCF to send MIDI to an Axe-FX Ultra and I also want it to pass data through from an FCB1010 footcontroller.

BCF (MidiA)-> Axe Mode U2,3,4 M1,2,3,4
FCB(Midi) -> BCF (MidiA)-> Axe Mode U2,3,4 (only if Midi Thru in PC)M1,2,3
PC(USB) -> BCF (MidiA)-> Axe Mode U2,3,4
U4 will merge incoming Midi data with the BC and send it to your PC.
You then have to use MidiOx or a sequencer to loop it back to BC MidiA
This will get all three working at the same time.
> I've got no problem if I have to switch from standalone to USB mode for total control, but I can't get the BCF to pass MIDI from the Axe-FX to the PC through USB no matter what mode I am in.
Set the BC to mode U4 and load MidiOx.
Join BCF input to BCF output (this is port A) in MidiOx
Start your editor and output to BCF as well
On MidiOx you wont see the editor sending data but you should have all three working now and sending data to the Axe.
If you are sending sysex from you keyboard you will need to enable sysex thru in MidiOx
> I can send from the PC to the Axe-FX for patch changes, but the BCF won't pass the patch data back to the PC,
Why do you want to get the PC to send midi and then receive the same Midi??
>I get buffer underrun errors, so it's seeing something.
This is usually when you have created a loop and the Midi data is going round and round (like acoustic feedback)
What are you trying to do here???
> Second question is actually a bigger deal for me. I would like to use the footswitch to cycle between banks A B and C. I know that this is CC#0 with values of 0, 1, and 2. I just have no idea how to do it.
If you mean a passive footswitch connected to the BCF then
Get the programming guide from Behringer
http://www.behringerdownload.de/BCR2000/B-CONTROL_Programming_ENG.pdf
Or get Mark's editor from his website
If you mean use the FCB I think you are out of luck as I don't think the FCB can send incremental message like the BCF can.
You might like to use the remote switch on the FCB connected to the second foot switch on the BCF.
That is you will need to connect the Midi from the FCB to the BCF AND a 1/4inch guitar type lead from the remote switch on the FCB to the F2 on the BCF.
Program this on the BCF either from the front panel or Mark's editor.
All the best
