I have nearly finished tweaking out my BCR2000 with Nuendo 3 in Mackie
Control mode, but I just found a big problem.  When I have a Waves
VEQ3, VEQ4 or VComp on a channel that either is routed to a group
channel or is sending to a group channel, I'm receiving tons of
aftertouch messages out of Nuendo (in to HuskerVu).  It only seems to
happen when the "analog" feature in the Waves vintage series is
enabled!  Does anyone have any idea on how to prevent this?

A shot in the dark....
Do you have the same midi port outputting?
Meaning - which port do you have outputting mackie control surface data?
Is that port also enabled to output sequencer stuff?
There are midi control surface ports and midi in/out ports.
Make sure that the midi in/out port is disabled for all but the midi
control surface.
Hmmm.. I am not sure that made sense...

In order to test it, I created an empty project, added one audio
channel, one group channel, added a VEQ4 as an insert on the audio
channel, routed it to the group.  There are no VST instruments - and
I've disabled all midi inputs in the Midi section under Devices.

If I have Mackie Control set to input Not Connected and output to
anything (BCR2000 or a MidiYoke) it outputs the aftertouch data
constantly.  If I set the Mackie Control output to Not Connected it
goes away.

So, no, there's no other MIDI or controller activity happening in this
test project.  I also found it's happening with the SSL EQ as well -
so it appears to be affecting all 5.7 Waveshell plugins.

I uninstalled MidiYoke to make sure that wasn't the issue - and
reinstalled the Waves plugins, but it still is doing the same thing.

Has anyone else experienced this?

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
