I have abridged your original message because this line hit me.  
Some machines such as the B2, some snares, and the ones with the 
ramp may produce different tones on the MD.  I'm especially thinking 
of the B2 here since it makes such a low noise you can't hear it all 
the time.  

My answer is to check each machine you are using in the MD pattern.  
Use the mute function to solo each one and see if one of the 
machines is doing this, tweak the parameters of the soloed machine 
to find what may be causing it.  

This is a guess.  I hope I'm right about your problem.  This is one 
of the great things about the nature of the beast.  So many unkowns.
